No animals or people were hurt in the blaze at Van Der Geest Dairy that erupted about 3:30 p.m. Wednesday, the agency said.
What sparked the fire in a machine shop at the farm northwest of Wausau remains under investigation.
A worker at the farm noticed the fire and tried to put it out with a fire extinguisher, authorities said.
The dairy farm milks about 3,000 Holstein dairy cattle and encompasses nearly 4,000 acres, according to its website.
Fire crews said it started in a machine shop, and that a person inside noticed the fire and tried to put it out with a fire extinguisher.
Kimberly Freund said she was driving by the farm about a mile away on County Highway K just before 4 p.m.
“The billows of black smoke is just incredible, incredible,” she said. “It is horrible. I am hoping it is not the barn with all the cows in it.”
